[Encore] Upgrading from 3.3.4 to 5.0

Just out of curiosity: did you run the upgrade in small chunks of code at a 
time?

It is VERY important that the commands and verbs are applied in the order in 
which they appear in the patch (automating the process or 
executing/copy+paste too many lines of code at a time may break it). If the 
upgrade-process is carried out as specified in the patch's header-comment, 
there is no reason why it shouldn't work on a "clean" 4.01...
